Hi - I am developing a web part that utilizies an internal web service. In
order to access the web service we are creating a new net credential object
supplying the username, password and domain. My question is: where should I
store this information? I have done web pages that access this info from the
web.config file, however, this does not seem as straight forward for
sharepoint (e.g. which web.config do I place the nodes in?)

If you want to use the web.config file use the one located in
c:\inetpub\wwwroot
assuming that you did not change the default location for SPS
