Your problem could have multiple causes. Here are some things you
should check for and be aware of.
1) Be sure to patch your FRS to SP4 or Q815473. This must be done on
every server that is running FRS (i.e. every server that is hosting a
replicated root target or link target). If you have any W2K3 servers,
you need to patch to Q823230. You need to call support to get the
patches. You won't be charged if you only ask for the patches.
2) Don't "help" FRS. If you manually copy files or try to restore
from backup, you will make FRS think there are new files. This will
cause problems that might be similar to what you are seeing.
3) If you set your connection schedule to be off during the day, FRS
will not replicate during the day (as expected). But if FRS is in the
middle of replicating something when the connection closes (i.e. a
period of time is reached when replication is configured to be
unavailable), FRS will terminate whatever it is doing. It will
restart the operation when the window opens. This means that if you
have large files, it is possible that they are never able to finish
replicating in the time window you have defined. FRS is not able to
"continue" in the middle of a file.
Without further information, it sounds like an authoritative restore
(D4) is required to fix the situation. You may need to address your
choice of not replicating during the day.

After you get it working, it will be important to monitor using
Ultrasound.
