I have deployed an msi to all workstation on our network. The msi has been
updated. What is best practice? Should I add the new msi to the existing gpo
or create a new one?

It depends on your need and requirement. Are you deploying these two MSI
files to same set of users? (whole domain or particular OU) If yes, you may
want to add second MSI to the existing GPO. It will save the GPO processing
time. remember: more number of GPO=more processing time when group policies
applies at client side.
If you require to deploy these two MSI packages to different set of
users/computers, try considering two different GPOs applying to appropriate
user groups. It will ensure that GPO settings are applying to those clients
only where it should apply.
