How can I bind an Event Handler Assembly with all the document Libraries
within a Site?

Each library has to be bound individually. If you create a doclib via
the Xml files (SCHEMA.XML) you can specify the event handler there which
means that any new instance of that library would have the handler.
Otherwise you could write some code to iterate through all doclibs and
assign the event handler programmatically.
