How can I upload many folders and files to a sharepoint 2003 document
library and keep the folder structure?

cool that worked, how do I configure sharepoint to allow to disallow files?
There are some files that say it's not allowed. Also I was trying to copy a
shortcut and get an error cann't copy 'filename': the parameter is incorrect

In your document library, switch to Explorer View, (on the left side nav
bar), you then get a Windows Explorer like view where you can just copy and
paste from your file server or local drive directly to SharePoint, it keeps
the folder and file structure intact.

Modify Blocked File Types (in the Security Configuration section)

That'll cover most of them.
There might also be files rejected because of problems with the characters
in the file name (or in rarer cases because of the length of the file name).
