I am doing SQL backups for all involved databases in Sharepoint.

I see that the programmer in my organization keeps doing lots of custom work
on the Sharepoint servers itself, modifying templates, etc.

How can I backup such Sharepoint server if custom work is done ?
I attempted to lauch the tool "Sharepoint Server and Data Backup and
Restore" but it tells me our configuration is unsupported. I will change
that to a support configuration later.

For now if you can tell me a workaround to backup such Sharepoint Server,
that would be great.

To back up custom templates you'll just need to copy the folders, most
likely at Program Files\Common Files\Microsoft Shared\web server
extensions\60, to your backup location as SharePoint doesn't do this with
it's backup utility.

To backup SharePoint without using the utility, just backup the _SITE,
_SERV, and _PROF databases on the SQL server, these databases contain all
the information you need for a full restore. In fact, the SharePoint Backup
utility pretty much does exactly the same backup just in it's own format.
