To back up custom templates you'll just need to copy the folders, most
likely at Program Files\Common Files\Microsoft Shared\web server
extensions\60, to your backup location as SharePoint doesn't do this with
it's backup utility.
To backup SharePoint without using the utility, just backup the _SITE,
_SERV, and _PROF databases on the SQL server, these databases contain all
the information you need for a full restore. In fact, the SharePoint Backup
utility pretty much does exactly the same backup just in it's own format.
