What is more recomended to use when building cluster Logical Drives or
Partition for each resource?.

Microsoft clustering likes Logical Drives over Partitions. All partitions
will be considered the same physical disk resource.

can it cause issues if the cluster physical disks already configured as
partition?.

It won't configure a partition, only a LUN. Double check and you should find
all partition/drive letters are the same resource.
