Is your certificate authority a Standalone or an Enterprise CA?
As for handling the SIP, if you have an Exchange server, then LSC should
pick up the @domain.com. you still need to go into the LCS manager,
right-click on the forest name, and add the SIP namespace for @domain.com.
If this is not the case, please follow-up.
