Thanks for your post.
I have a few questions to confirm my understanding of your problem.
Q1. Do you have two win2k3 domains?
If it is the case, let us name them ADom and BDom respectively. Let us say
that you join the new server to BDom. Now you want to migrate the user
accounts from ADom to BDom.
Q2. What migration tool did you download?
We recommend using ADMT2 to achieve your goal.

Q3. What do you mean by " it says it can't connect to it"? Do you mean that
the migration tool can not run properly in the Adom? What is the error
message?
Please send a screen shot of the error message to v-franhe@microsoft.com
for research.
