I am trying to understand how I should set up my DFS structure. I have
2 File Servers that I would like to setup as targets. What I don't
know about is the Root and Root Targets. Should these be on the File
server machines or my domain controllers?

A DFS root target can be a member server or domain controller. Using
multiple root targets ensures the availability of the namespace should one
of the servers go down. See the section "Designing a DFS Namespace" at the
link below for pros/cons to using DCs vs member servers.

I think the DFS FAQ available via http://www.microsoft.com/dfs should
help you answer some of your questions. In particular, you'll be
interested in the answers to the following questions in the FAQ.

Q: What are the factors to consider when hosting DFS roots on domain
controllers?

Q: If I use multiple root targets in a domain-based DFS namespace, do
I need to enable replication on the root?

Q: How do I ensure the availability of a DFS namespace?

microsoft.public.windows.server.dfs_frs and prefix the subject line
with "FRS:" to make it easier to spot. Note that FRS is used to
replicate SYSVOL on domain controllers and DFS root and link targets.
