I have WSS based on WMSDE. I see I can't search through my sites.
If later I will use a SharePoint Portal Server 2003 on another server and
connect my WSS server to this new SharePoint Portal Server 2000, can I
perform searching through WSS based on WMSDE ?

WMSDE doesn't support full-text indexing; so the answer is no. What you can
do is upgrade your WMSDE to SQL which supports full-text indexing. Remember
Portal Server 2003 has it's own search component seperate from WSS.

I wonder if the question wasn't in fact whether SharePoint Portal Server
2003 will include files stored in WMSDE in *its* search.

I would presume so but this is of course a question for the SPS 2003 people
over at
