I am rebuilding my two HIS 2004 servers and I need to put the com.cfg file
in. Do I just copy it over the old or is there a paticular process? I
already have the HIS 2004 installed, just haven't run the configuration
wizard yet.

Quiggley - if the config, server names, subdomain etc. are all the same then
yes, you can just stop the HIS services, copy the com.cfg over the top, and
restart the services.
