Basically, what advantage or disadvantage is there to having multiple DFS
root shares vs a single root share. I will be using W2003 Enterprise Edition
so I know I will be able to have multiples. I'm just wondering what the pros
and cons are.

It depends on your ability to manage the end result of your configuration
choice. From a generic "does it work" perspective, it does in either case.
